Here some suggestions how the tour can be organized:

1) Train leaving from Milano Centrale at 08:25 a.m. arriving at Stresa station at 09:32 a.m., 20 minutes walk to reach the lakefront and the pier of departure (P.zza Marconi, 1)

Isola Bella arrival h. 10.10 a.m. Stop to visit the village and the palace *
  departure h. 12.10 p.m.  
Isola Superiore (dei Pescatori) arrival h. 12.20 p.m. Stop to visit the village and to have lunch
  departure h. 01.50 p.m.  
Isola Madre arrival h. 02.10 p.m. Stop to visit the botanical garden *
  departure h. 04.40 p.m.  
Stresa arrival h. 05.15 p.m.  

Back to Milano Porta Garibaldi by train leaving from Stresa at 06:23 p.m. and arriving at destination at  07:35 p.m.

2) Train leaving from Milano Centrale at 08:25 a.m. arriving at Stresa station at 09:32 a.m., 20 minutes walk to reach the lakefront and the pier of departure (P.zza Marconi, 1)
